FlexSC is an extension of FlexS which allows a more efficient alignment of combinatorial libraries. Since a combinatorial library is built from only a few building blocks which are connected using a well defined set of rules, information from previously aligned molecules can be reused to speed up the alignment process. FlexSC is more like a toolbox of algorithms for combinatorial alignment rather than a single method. The reason for this design is that often information about the library is available, making the use of one or another alignment scheme appear more appropriate.
FlexSC is a combinatorial alignment tool, it is not a combinatorial library design tool. The difference is that in FlexSC we expect a combinatorial library including all building blocks as well as the rules for how to connect them as input, while a combinatorial library design tool starts with fragments and creates a combinatorial library as output.
